Encoder Resolution
Quadrature decoding gives 4 counts per pulse, so a 1000 PPR encoder resolves 4000 positions per turn. Check the output frequency at top speed — it is the usual reason counts get missed.

Make sure your counter input can handle the frequency — and that the encoder itself is rated for the speed. Resolution is not accuracy: runout, mounting eccentricity and backlash all add error.
